All inlets and outlets visual appearance is now the same: small solid black rectangles.

I suppose their visual aspect was different, in the past: black rectangles for control messages and grey ones for signal/sound objects (tilde objects)

The cords are still thicker for signals but I miss the inlet/outlet visual difference. Is there anything I can do to correct this small issue?

not in vanilla. The difference you remembered seeing was in Pd-Extended.
I have a fork here https://github.com/sebshader/pdnext/releases that allows setting different colors for things, otherwise it's pretty much vanilla.

If pd-extended could differentiate visually between control and signal ports, then it's already known how to do that... would it then be terribly much trouble to do in pd-vanilla?

Or does it depend heavily on other stuff from pd-extended?
