I can't seem to convert code to open in PD Vanilla.
Example being
#X connect 19 0 18 1; # Connect route to color control
#X connect 2 0 3 0; # Connect GEM head to video

I have tried to save with the PD extension although it won't without also saving with the other extensions eg .rtf

What can I do ?

You need a full file structure
pure-data minimal file for an empty patch is

#N canvas 122 109 450 300 12;

i.e.

#N canvas X Y W H FONT-SIZE;

And you can't connect anything without object creation.

What can I do ?

Learn how to use PD.

I hope that helps, but the best way to understand it is to open an existing patch in a simple text editor and read that alongside the documentation.
Not easy though.... using the GUI is much simpler.

I see from your other thread that you had a problem with the Gem window. Have you fixed that?

I got it to work perfectly now and can open all my code in PD .

Regarding the GEM window, I have also fixed that.
