I have a Raspberry Pi 3 B. I am running Pure Data .46.2

In terminal I put sudo apt-get update.

the response was "The update command takes no arguments"

then i put sudo apt-get upgrade. And it installed and unpacked a ton of stuff for awhile. When I opened Pd again I was still on the same version. Is this the latest version that apt-get will install? Or is it possible it installed the upgrade in some hidden version that I can't find?

This is the version in the repositories of the image you're using. If you want to install a newer version you should include more recent source in you apt-get sources list.
I think it's easier if you just download the source code from Miller's website and compile it yourself. The INSTALL.txt file is quite detailed for a couple of releases now and especially in Linux, it's a rather easy process.
